Time to clean your carbs and put a clear inline fuel filter on. Try running a bit of SeaFoam through it to see if it clears things up.

I have a Ninja 500R that will start, but after I warm it up and lower the choke it stalls. Also, when it is warming up if I hit the gas it cuts out. Can anybody tell me where to start??

How long are you letting it warm up? I know mine doesn't take real long to be able to take the choke off. Like Guy said, give the Seafoam a shot before busting out the tools.
