Story goes, I found a couple bad diaphragms in the CV carbs off my 82 GS 850. Those slides don't have replaceable boots and the diaphragms are prohibitively expensive (150+ per carb).

My brother bought me a 79 GS850 with VM carbs on it but the displacement is different. (26mm versus the stock 32mm) so the carb spacing is off for the factory intake manifolds (between carb and motor)...

Does any one know if I can get a different set of manifolds to get this 79 carbs to work or am I fighting a losing battle before it starts?

There may not be an off-the-shelf solution. It's possible that something could be fabricated up that would work. You may run into other issues with fuel/air delivery with a carb not intended for the application you are using it for. Again, it may not be impossible to get it all sorted out with enough cash, testing equipment, and ingenuity.

It may be cheaper to buy the new boots and diaphragms in the long run.
