'97 CBR 600F3 idling rough

I just put new plugs in it last week. I drained the tank and filled with fresh gas. It will idle good for a few minutes and rev good. Then it will idle rough and rev rough. All the plugs are firing. The one thing i do know is the battery wont hold charge good. could it be putting strain on the coils. I'm new to motor cycles and just looking for an idea that im missing.

Some bikes need the extra voltage from the battery to run right. The charging system puts out very little amperage at low/idle RPM so it may not be enough to fire off the cylinders real good at low RPM. I would replace the battery before I did anything else.
